I know the records are available on microfilm. The microfilm is original ledgers, etc.. Let me poke around and I'll see if I can locate more info. You'll probably hear, also, from some of the folks with the NARA Civil War Roundtable.

These microfilm Record Groups would probably have what you're looking for. I haven't included all the details. If you or someone you know has an Ancestry account, they're also available there.
M1303 - Andersonville, specifically
M598 - Confederates held at various places 1861-1865
M918 - Confederates who died in northern prisons and hospitals
M2072- Confederates captured at Vicksburg

Sometimes searching digital data bases is easier to locate items, sometimes not so much. I am prepared to sit and look through the books but, I was hoping this data has been reproduced in a modern graph chart. Maybe I will be the one that eventually accomplishes that task.

There is a monthly breakdown for principal U.S. military prisons that includes the numbers you are seeking starting with July, 1862, and ending November, 1865, found on pages 986-1004, Series II, Volume VIII. There is a note at the end explaining how to find numbers for Confederate prisons if they exist.
