Thank you for posting your request on History Hub!
According to the US Census Bureau’s Agricultural Schedules 1850 to 1900 publication, the instructions for heading 1 “Name of individual managing his farm or plantation” were to record the person residing upon or having charge of the farm, whether owner, agent or tenant. This may explain the discrepancy you are finding, as you have noted.

This booklet from the census bureau gives a lot of information about the agricultural schedules (seems to be directions for the census takers)..

Now I need to figure out a plan for matching the records for those that were leased/sharecropped by the owner. Probably an in person trip to the archives when they reopen.
