 In the War Department Collection of Confederate Records (Record Group 109), there is a Compiled Military Service Record (CMSR) for Robert E. Lee, which has been reproduced in National Archives Microfilm Publication M331, Compiled Service Records of Confederate Generals and Staff Officers, and Nonregimental Enlisted Men. You should be aware, though, that the record does not provide a detailed or thorough accounting of Lee's service during the war, just highlights derived from records the War Department had on had at the time the record was compiled. You would be much better served by consulting any number of published biographies on Lee which may be identified via a general google search. 
 Other nformation about Robert E. Lee's military career has been consolidated and reproduced in National Archives Microfilm Publication M2063, Selected Military Service Records Relating to Robert E. Lee. The microfilm is available at the National Archives Building in Washington, DC, and the National Archives at Atlanta, and includes such records as 1) File L60-1861, Letters Received by the Adjutant General's Office, Record Group 94 (they begin with Lee's application to West Point in 1824 and conclude with his resignation in 1861); 2) Engineer Order No. 8, August 11, 1829. Record Group 77; 3) Compiled Military Service Record, Robert E. Lee, 1861-65, Record Group 109; 4) Gen. Robert E. Lee's Letters to Lt. Gen. Ulysses S. Grant regarding the terms of surrender, April 7-9, 1865, Record Group 94; 5) Parole of Honor signed by Gen. Lee and members of his staff, April 9, 1865, Record Group 94; and 6) 201 File for Robert E. Lee, Old Records Division, Adjutant General's Office, Record Group 407.
